Is this worth removing? My main concern is water somehow entering the stock air box. I guess it would be possible to cover the hole left behind with duct tape.

I think you'd want to remove the resonator and leave that port open. Then remove the front intake hose and cover up its port into the airbox since it seems like it'd just draw in more hot air.
Although, I'm unsure whether changing from the stock system, on a stock motor, is really going to give you any gain in power or efficiency. I probably doubt it.

I've driven without the resonator before during the winter time and had no problem with water getting sucked in. Theres no significant point to removing it besides the intake being louder and just a tad bit of throttle response. But u cud remove it now and just save up for an aftermarket intake later on down the road.

You don't have to remove the resonator box, just yank out that Y connector.

Many people have also removed the resonator, connected dryer hose to the airbox, and routed it down to the bumber for cooler air. I removed the resonator then laziness set in expectedly. I'll get around to the dryer hose someday...
